MFN sets the cap numbers, so user-created leagues don't have any options there.
But, the cap goes up every year. Yes, MFN-16 does have a $226,000 cap. But, that league is in its 14th season. USFL/WFL is just finishing its second season.
And the salaries are commiserate with the salary cap?
OK well I still can't sign most of my team. I might as well drop it.

The salaries for the allocation draft were set by the slot in which the players were taken. Same with the regular rookie draft. I can't speak to the algorithm relative to the salary cap. I do know that JDBs intent was that the equation be difficult enough to guarantee some talent would go back into the free agent pool every year, allowing struggling teams to become competitive more quickly.
The other salaries are whatever you decided to pay the free agent in question.
